Can I use the theme to sell some products through the shopping cart and can other products link to Amazon? Or do all products on the site have to be one or the other?

Yes, you can display both your products and affiliate products on the same site.

Under the "Add Product" page, there is a check box to show that product as an affiliate link, and a place to enter your affiliate link.
