Is there a way to have an affiliate program with Market Theme? For instance my client sells an item but has affiliates that would be linking back to HER. Is this possible with MT?

No. Market Theme would allow her to link to affiliate product URLs on her site — but Market theme does not have an affiliate program tracking mechanism or payment calculation.
